This could be a problem with the Multiplex wiring system - I believe that Pug do a filter that goes between the ISO wiring loom and the radio to filter out the multiplex signals.

Nope. The only thing it does is converts Pug's pinouts to standard ISO pinouts. There's no filter in there.

Err... Pugs pinouts are sort of standard - maybe there's a seperate filter you can get from pug then, but I'm very sure I saw something about it somewhere!!!

The connector's standard, the pinouts aren't. That's why they sell the wiring harness ;)

My kenny went into the standard Pug ISO connectors without any re-wiring apart from the illumination and ignition 12v. Is this harness suppose to sort that out?

Nope. It just swaps some wires around.

I can't remember exactly what it swapped, but it did mean I could connect the +12v and illum wires to the harness instead of attacking the OEM wiring or that on my kenny.

I think the concensus ended up that you don't need the radio ECU disabling. If you want to put the original HU back in for any reason (selling the car etc.) you'd need to get it enabled again and there don't seem to be any problems with leaving it enabled.
