Hi and welcome to the forum.
The earlier 206cc's did suffer from leaks but Peugeot modified them and the later cars are apparently much better. We've never had a problem with our 05 car.
Wouldn't know how to start realigning the roof. I'd take it back to the dealer if I'd got a serious problem.
From your post it reads as if the leak is between the front and rear windows, so I wonder whether it would be door alignment rather than roof.
